My suggestion is...

Allow To Upload Files To Specific Folder

When creating a hyperlink, allow the chooser to navigate to the folder they want the linked file to be uploaded to as part of the process rather than just dumping it in the root of that section's "Files and Folders" area. This would also be a nice feature to have in the Upload and Mass Upload area. The reason for this is that currently, if a user moves a file to a subfolder, they have to go back and re-create the link to the file in the new location.

    Yes, this! There are several ways to get a link to a pdf file on a page and the file into files and folders. The easiest is obviously the "Insert File" option in the content app editor. However, as mentioned above this gives you no option to choose the folder you are uploading to. Some of our sections have many subfolders to keep things organized, but that is useless unless you upload files through files and folders, then create a link and choose existing file, or do a "get link" on each document and then go back to the page and create the links.
